Instituto was founded in 1918 by railway workers as Instituto Ferrocarril Central Córdoba. Six years later, due to the number of members in the Alta Córdoba neighbourhood, the name was changed to the current Instituto Atlético Central Córdoba. The club quickly reached the first division of the Liga Cordobesa, winning it in 1925, 1926, 1927, and 1928. After the professionalization of the game in 1931, the club lost momentum and entered an unsuccessful period, but later revived by conquering the provincial league again in 1961, 1966, and 1972, reaching the Argentine second division.

Instituto played its first top-level season in 1973, finishing 8th out of 15 teams. The club's most successful season was 1986–87, when it finished 8th overall. After relegation in 1989–90, the club returned to the top flight by winning the 1998–99 Nacional B tournament, but was relegated the next season after a play-off defeat to Almagro. Instituto won its second title, the Primera B Nacional 2003 Apertura, and promoted back to first division in 2004 after defeating Almagro in a two-legged play-off.
